Qualtrics union doesn’t bring in data from both sources, it only brings in the similar fields and the rest have to be manually mapped. Is that the intended functionality? Shouldn’t union bring in all the data and just place the non similar fields as unmapped?

While creating unions inside data modeler, the first source is taken as a base to map the variables. Before publishing your dataset, make sure that you have called all the variables from other sources inside the union as after publishing the data modeler, the variables that were unused gets removed from the data model.
