If I use an anonymous survey link, and pass on the employee ID in the URL to Qualtrics, is it possible for Qualtrics to let users complete their surveys in multiple sessions? Basically, will the anonymous link + employee ID act the same way as a personalized link, in terms of letting users finish their surveys in multiple takes?

The link will still be anonymous the step you're taking it just acts as a query parameter within URL which doesn't make it personalized. Hence, it will behave the same way as anonymous link, wherein if the browser changes or cookies/cache memory is cleared it acts as a new session.
On the other hand for your requirement try exploring multiple completes link. It acts as a personalized link with few caveats.
