We are undertaking a longitudinal study involving 3 separate questionnaires about training, skills and confidence. We want each individual's responses to the series of questionnaire to be linked together so we can evaluate their progress and learning but we also want them to be anonymous. Can anyone suggest how we could approach this please?

Look into assigning a Respondent ID and passing it through to each survey with query strings if you haven't already.
