How can I download 'Responses in Progress' in the same format as Recorded responses. Currently, the headers in the downloaded csv file are unstructured and unhelpful. They do not contain QIDs or question numbers instead consists of question text. The problem is that my survey contains same questions (in different blocks) but with different question numbers. Since the csv just contains question text, I have many columns with same column names. It would be really helpful if there is a way to export responses in progress that contains either QIDs or question numbers.

You can't. I suggest contacting Qualtrics Support and making a feature request.
You could download completed responses to a csv, then copy the header row(s), to the top of your responses in progress csv. I'm not sure, but there might be some slight differences is columns ( missing or in a different order) from the responses in progress in which case you'll have to do a bit of cut and pasting to line them up correctly.
