We use Salesforce as CRM in which contacts have different Account ID's but use the same email address. Is there a way to make sure that only 1 survey is sent out to this email address even if the 3 account ID's are known in the Contacts section ? And how can we make sure that we capture the feedback on the correct Account ID ?

Can you let us know how you are trying to distribute the survey?
1. Trigger and Email survey (Based on the workflow rule and action)
2. Performing batch distribution from the Salesforce by using the app
3. Distributing the survey directly from Qualtrics by creating and selecting the contact list in Qualtrics.
Just to let you know, Qualtrics does have de-duplication feature for contacts
You can take a look at the directory level setting under "Organization setting" of Target Audience:
